@OP Sorry if I missed anything but if you are running HC internally I would recommend factory restoring your Nook and and starting over fresh. If you have questions about restoring please let us know.
I do not believe CWR works correctly with HC as of now. As Vic stated it is built upon preview emulators. If you want to be able to switch Rom's internally your best bet now is to go with 1.1pre-rooted rom or with phiremod beta2 rom, as both work with normal clockwork recovery.
